Cellular functions in the immune system are based on the interaction of different cell types, leading to signal transduction events followed by a specific change in the expression and/or posttranslational modification of proteins.
The mass spectrometry unit was established in 2005 at the Institute of Immunology. The mass spectrometry unit was established in 2005 at the Institute of Immunology. HBFG funding allowed the acquisition of a state-of-the-art Q-ToF Premier mass spectrometer with online HPLC coupling and LC/MS/MS mode. Data acquisition and interpretation are continuously optimized by implementing and adapting the latest quantitative proteomics software.
The core facility will provide access to state-of-the-art proteomics technologies for the identification and quantification of proteins, peptides and posttranslational modifications to the members of the FZI.
It will provide the needed expertise in proteomics data evaluation required to answer questions regarding dynamic changes in expression levels or posttranslational modifications.
Additionally, advice will be offered on optimizing the experimental setups and sample preparation, which is critical to obtain reproducible and statistically significant results from any quantitative proteomics experiments.

• Identification of unknown proteins (e.g. from SDS-PAGE or immunoprecipitates)
• Label-free quantification of the proteome of complex samples (e.g. subcellular fractions)
• Analysis and identification of MHC class-I bound peptides
• Separation and purification of proteins and peptides by ion-exchange, size exclusion, reversed phase and
affinity based chromatography
